High-throughput sequencing coupled with nuclease digestion is emerging to dissect the structures of thousands of RNAs simultaneously. We present a computational method, SeqFold, for genome-scale reconstruction of RNA secondary structure integrating sequencing data. It incorporates sequencing signals in a high-dimensional classification framework to select stable structure models from the Boltzmann ensemble. Using the known structures of a wide range of mRNAs and noncoding RNAs as benchmarks, we demonstrate that SeqFold is more accurate and robust than traditional approaches based on free energy minimization. The reconstructed landscape of RNA secondary structures in the yeast transcriptome shows widespread impacts on translation efficiency, transcription initiation, and protein-RNA interactions.
